Just be careful of doing anything related to the mutually exclusive quests/achievements out of order. If you're sick of Monarch and want a break, you can surely progress companion quests or go searching for science weapons and come back, etc. Also, bear in mind this order is by no means the only order all of this can be completed, simply the order I personally did it. But again, remember that a Supernova run can be done in as little as 2-3 hours so you could follow the guide below on Story difficulty and just enjoy the game if you'd like, then get Supernova and whatever achievement from the "big decision" you missed on that playthrough as well. If you'd like to do this, follow the suggestion in this post. However, this means playing the entire game on Supernova, which is probably more trouble than it's worth. NOTE: It has come to my attention that you can technically get all the achievements in one playthrough with some save manipulation. This happens barely an hour or two into the game, and has two different outcomes later on which have their own achievements associated with them.
